Changing ships before battle.

I have been playing this game for a while now and i still dont know how to change my flagship before battle starts

You can change it in the fleet screen during travel, or while ingame, you can select a ship and then choose Transfer Command or something like that.

On the "Fleet" screen; it is quickbutton "G" :)

Are you talking about missions or campaign?  Campaign is easy, it's said above.  In mission mode, there should be a button to refit your ships under the list of your ships.

Unfortunately there is a chance that your ship will be caught mid-refit in campaign mode and be unusable in battle.  It's a calculated risk.

It's usable in battle, it just may not have any hull mods that were added during fleet movement.  All weapons will be in place, though.
