To tell them apart more easily than acquired d-mods commonly seen from loot or low-quality markets, and to let player know Hull Restoration does not work on removing them.
 
And make such built-in mods unable to be removed by any means, including the almighty Restore.

I don't know any non removable D-Mod in Vanilla. During any playthrough i had accumulated tons of ships of any kind at the end. I restored all of them when the colonies were rolling out enough cash. No D-Mod was persistent. Even all built in D-Mods can still be removed.

Built-in d-mods include Ill-Advised Modifications on Pather ships, Special Modifications on Executor and other LG ships.  Venture-P has a built-in d-mod of some sort.  Hull Restoration will not remove them but Restore will.  Not a problem for cheap Pather frigates like the infamous Brawler-LP, but it is a huge cost on Executor (more than half a million).

20 million credits are not enough to Restore all of the few hundreds of ships I collect by endgame, and even if it was, I do not want to burn all of my balance on Restoring ships.

Executor is the major ship where I am better off looting the ship from enemy fleets instead of building my own, since I effectively pay twice (once for building it, another for Restore) for a pristine ship if I build it myself.

The D-Mod on Executor is not persistent. Here is one of a full vanilla Playthrough where i removed it.

Oh he means removing them for free with the Character Point passive ability.

Hull Restoration is incapable of removing built-in d-mods (like Ill-Advised Modifications and Special Modifications), while Restore can remove them.  I can haul Executor as long as I like in my fleet, but Special Modifications is not coming off on its own when I have Hull Restoration that removes nearly every other d-mod from my ships eventually.  I have to pay for Restore to remove it.  This is adding insult to injury on a capstone that is underpowered for combat.

If Hull Restoration not working on built-in hullmods will stay, then those built-in d-mods should be painted red instead of orange to let the player know that they cannot be removed short of Restore.  I would prefer Hull Restoration to remove built-in d-mods like everything else.  Of course, exclude special ships that cannot be Restored like the Sentinel AI ships.
