How much of the old lore is still valid?

Especially the part where a losing single capital is a heavy loss.
Is the old lore being replaced?

That has been laughable ever since multi-capital fleets became commonplace.

The whole lore was laughable during early 0.9a when the sector felt more like a zombie pirate apocalypse where pirates rule and the rest of the sector looks toward the player to save them, then backstab him.  Even today, with zombie pirates toned down, it still feels like pirates are in charge, and it would not take much for a pirate apocalypse to happen.  The major factions do nothing to save themselves.

My outlook is this:
1. Gameplay is always the first consideration when it comes to Starsector's design.
2. The latest released version of the game should speak for itself; it is the intentional 'work of art'.

I do think, FWIW, that 'fewer/rarer capital ships' is an ideal adjustment to make to the game, and in my own copy I've tried that out and generally enjoyed it more.

But that's the kind of stuff you worry about as a final polish touch, not while you're still adding core features.

I don't know weather that would be possible or not, but I could imagine on release the game having multiple settings. one where everything is as it is now. and one where it would limit how many of what type of ship you (and the ai) could have in a fleet for ex. 1 capital 4 cruisers 6 destroyers and 9 frigates(you could possibly adjust in settings).
