I usually run my Broadswords/Thunders first. Reason being, losing one or two Elites is preferable to having a whole bunch more go up in smoke when my frigates or capital ships take hull damage, and fighters really benefit from elite crew. After that, it's the fast frigates (Tempests, Hyperions) and then the capital ships. I don't usually end up using destroyers for whatever reason.
