So I've got 4 colonies and they are cranking out almost 1 million per month, I've got the best ships in my fleet, though, not ALL of their blueprints. What should I do now? Declare war on the sector and start that good old genocide?

That or start looking for the dangerous redacted sectors if you haven't already and clear what's in there.

What they mean is systems that have warning beacons. If you can kill everything in a high danger level system, then you're pretty much done with the playthrough as there lies the most difficult enemy in the game.

Is there any way to conquer other factions? Like, take over their planet and industries? I whacked a ludduc Chruch planet and bombed it. I couldn't do a saturation bombardment because then everyone would have freaked out. Apparently mass murder is considered a war crime. How do I conquer a planet?

That's a feature in Nexerelin. Only way to do that in vanilla is as you said sature bombard the living *** out of a planet, then establish your colony there. But that's not really ''taking over''.
