I am pretty sure this is the right mod... if not tell me.

The missile Akita has a knockback/push back effect that when it hits an enemy ship pushes it a pretty good distance. Its kinda annoying when I then have to chase after the enemy ship when the push back effect is greater then my ships speed. Not to mention when the enemy ship is pushed off the battle field. Is there any way to remove the effect?

Are you trying to play Seeker on Starsector 0.9.1? The forum version is out of date, you need the new test version from the Discord server.

From what I gathered from the Major Spoiler there is only One Siegfried Dreadnought but in my playthrough, pirates seem to have them as flag ships especially the bounty missions.
Is this expected behavior? I got the latest version from discord.

One day there will be a quest to get that one unique ship, but for now, Seeker is barely more than a regular ship pack so yes.

or did you bite off so much you can't breathe and spit out the big...massive... ahem, the mod, and don't want to work on it again?

It will get worked on again, once Diable Avionics has reached the same "stable" sate as Scy Nation and Outer Rim Alliance, and the other half of Seeker is more advanced with all the required campaign scripts that will make this half easier to manage.
