System Defense Armada for player faction

Using a story point on Military Base / High Command should add a unique, s-modded mega patrol to the system, similar to major factions, instead of just another heavy patrol. The amount of s-mods and some other stats can depend on the player's skills (3 s-mods if BotB, 2 otherwise, etc).

I think those armadas are there to demonstrate that the core factions are still much bigger and much older than the player faction. They were added, I believe, in response to players thinking the core world factions were pushovers on account of having nothing but a few small patrols and stations defending their holdings. Chicomoztoc has two orders of magnitude more people than the player faction, and a military tradition dating back centuries. Even now, the other factions' defenses are much, much lighter than they would 'canonically' be.

That said, it's not as if the player faction doesn't have a unique S-modded fleet defending its interests.

This, although it would be nice to setup up a backup fleet to act as such until you want to swap fleets.  Instead of keeping everything in storage, keep some of your handpicked ships as your system defense fleet, then when you dock, you can swap fleets instead of rumming through storage.  Kind of like quickswap for equipment in other games.  Might need officer storage too, where they are stored with your second fleet.

Size six world, Pristine Nanoforge meeting ship requirements, max "more ships" in fleet doctrine, focus on capitals in fleet doctrine. Prioritize Paragons. Alpha core admin on an extreme heat world, with an Improved High-Command that has an Alpha Core and Cryoarithmetic Engine on it.
Congratulations, you now have detachments with 12 Paragons. Colonize a system with multiple extreme heat worlds and repeat the process and you too can have a system full of "System Defense Armadas" that consist of 12 Paragons + other ships.

Add protagonist-tier commanders for the Armadas.

Wacky suggestion with Neural Link.  Instead of using two flagships in battle, use that second flagship in a different fleet.  Use Neural Link in the campaign layer.  Add a long-distance version of Neural Link that does not work in combat, but you get to swap between two fleets in the campaign.  The one you do not use can go home and patrol your primary colony (or travel to where you want to explore) while the other does what you are doing.

Should add that player can still use two flagships in his main fleet and not use a second fleet, but it would be convenient to build a second fleet with another flagship, and Neural Link is the skill that gives two flagships.  Got to make sure both flagships have Neural Interface.

they are, they have way more commander skills than an average one

Nexerelin lets you do what you want for this in the meantime - but honestly I like the regular factions having special stuff.

I consider 'defense' an insult.
In terms of power compared to your patrols, in is true that you are the system defense fleet in the way that you are a cut above the rest.  But if you bound to your system, then you are just babysitting like in earlier colony releases when player could easily get stuck defending his colonies... or the core worlds' that could not defend against constant pirate raids (without your help) that made the sector look like a zombie apocalypse.  (Pirates were weak in combat, but they just kept coming.)

It would be insult if player was reduced to... babysitter.

This is a reason why we have crises instead of expeditions.
