I'm not sure if this is a bug or intentional but whenever i set my MIRV to autofire it will never fire, i always try and set them to autofire when i'm pounding the enemy with my main guns and want them to raise their shields so i can overload them but it never fires automatically.

Intentional - low ammo capacity weapons won't autofire.  What you can do instead, is set your main guns to autofire, and just swap to the MIRV to fire them manually.

Missile Launchers generally refuse to fire because of low ammo. For all the autofire intelligence knows, it could be wasting missiles on overkill, so it leaves it up to you to fire the missiles. If you leave your ship to autopilot, then the AI will take full control of the missiles. Expect overkill. As the above poster said, set your guns to autofire, and use the missiles yourself.

I think Alex mentioned that with the missiles on autofire the AI just about always wastes them. It used to be the case, but was changed due to it being horribly ineffective.

    More prone to using limited-ammo missiles vs frigates (to reflect the missiles' improved tracking AI)

    Improved missile firing decision logic

Weapons:

    Missiles with limited ammo (10 for small, 20 medium, 30 large) never autofire - it's pretty much never a good thing when it happens

Miscellaneous:

    Some AI improvements re: not firing off too many missiles vs a near-dead target and not using emp weapons against shields

You won't be able to refit fighters and bombers at all. They're designed/balanced around having a particular set of weapons and would be very broken if you could change it. Which ones you pick for your fleet -out of quite a few that are available- is the choice here, not how they're outfitted.
