Ordered a custom production of a ship and after it said it was finished went to the planet it says production is gathered ate and cant find it anywhere in storage. Is there something I'm missing?

Maybe it wasn't actually finished? If you don't have enough production capacity to finish an order in one go, your capacity gets saved up until it has saved enough to finish it but it still gives you a report about it in the meantime.

I have 300k per month production and produced a 400k ship over 2 months. The notification stated that it was finished and delivered to the planet and its no longer in the production queue.

I can only guess it's a bug with the ship you ordered. Are you using mods?

Check your production gathering point. It might be sent to another colony.
