Make planetkiller a colony item

If player cannot drop it normally, but does not want to destroy it or give it to any of the factions, then let the player install the PK in some structure like Military Base for safekeeping.  PK as a colony item can give bonuses and penalties, or do nothing other than being a shiny trophy to look it.

A funny possible effect for the planet killer as colony item would be reducing the frequency (or removing them completely) of faction economy-based expeditions.

I think completely protecting the colony with PK from any major faction raids would be a good way to do it. Since it would only apply to a single planet, it would have limited impact even with the default planet limit, and if you intend to fill that planet with AI cores. I don't think it's a good idea to put an AI core in charge of safekeeping your planet killer, but hey, everybody can be a little stupid sometimes.
