This is very much a case of: it depends on the weapon and situation.

Like yes, harpoon pods burn through ammo very fast, so a lower rate of fire will keep them in the action for longer. So sometimes you might want the lower Rate of Fire so your AI ships will have missiles for longer, and are less likely to use an excessive amount on a single target. But i'd imagine that this would more often result in a reduction in DPS, and as such a reduction in killing potential.
