Few times, I noticed Harpoon Pods (all four of them on an Onslaught) were automatically fired at a shielded fighter that overloads like a normal ship.  Harpoons are too few and valuable to be used against fighters.

Strongly disagree. When I put missiles on my ship, I want them to be fired, not preserved infinitely so the ship ends the battle with 90% ammo unspent.

I want Harpoons fired, just not at a single Spark or Lux in their wing that happened to overload instead of outright disappearing.  Also, Harpoons are too clumsy to seek-and-destroy a tiny target, more so than Breach.  It is hard enough having enough Harpoons on the ship, enough that Expanded Missile Racks is practically mandatory on the ship.  I do not want them to run out faster because the missiles were deliberately shot at a fighter that will probably die a second later from gunfire or beams because it triggered the stock "AI overload -> fire missiles now" routine, which is great on a normal ship, just not on a fighter.

Autofire in this case being NPC ship launching harpoons at a fighter when its shield overloads, not autofire when player pilots his flagship while harpoons are on autofire (because they fire as soon as an enemy is sighted).
