I agree that Atlas MK IIs aren't great. Given that, would dropping the Atlas/Prometheus MKIIs' fuel per light year to 6 like the regular Atlas/Prometheus be unreasonable?

Absolutely yes. I have no idea why is it like this currently, it's not like AI cares about fuel costs. And for a player these ships are such a detriment you're much better off with just a heavy cruiser, unless you're experimenting with something of course.

I was experimenting, yes. I think the Atlas MK II would be an excellent support ship for slow combat speed fleets like low tech fleets, especially outmatched ones with already existing anchors like Dominators/Onslaughts. My fleet is essentially high speed low drag right now, so slower ships look really bad because they rarely get to the fight when it matters/before it's over.

Twin HILs with capital ITU and decent mobility (Prometheus 2) can be useful for a fleet with no real heavy capitals yet and does get some neat bonuses from Aux Support Assault Package.
Lower fuel cost would definitely make sense though, also MilSub+AssPack as a single s-mod would help the thing a lot.

Double ammo accelerated Mjolnirs for 24 DP.

Your argument is invalid.  Atlas mk II for LIFE.

I brought an Atlas MKII to a 300 DP or so Hypershunt fight, 0 casualties this time. It had double MIRVs and double Gauss Cannons.
