in my fleet i currently have 1 lumen class ship, a flugent class ship and a brilliant class. they are all restored and all have beta cores as commanders.

why is this happending?

Read the skill's description. All automated ships share the CR pool and the more of the ships and AI cores you have, the lower will their max CR be.
