1. Bomb bays are missile weapons, even though they're classified as ballistic. It means they benefit from Missile Specialisation. However, in vanilla, they aren't available for sale aside from bugs, so they're only available on Piranha bombers, which benefit only from fighter skills.
3 & 7. I don't know the exact numbers, but I think Plasma Burn adds around 400 top speed, Burn drive adds 200 top speed and Plasma Jets add 125 top speed. Bomb bays inherit ship's speed when released.
4. Colossus Mk II has small ballistic turrets pointing to its sides.
5. Bombs from bomb bay have 150 hitpoints.
6. Missiles benefit from Ordnance Expertise as well, if that's what you're asking. Proximity Charges don't move on their own, meaning they can't benefit from ECCM in any way.
8. Proximity charges have 250 hitpoints.

Plasma burn gives a fixed speed around 600. Talents can't increase it.
Burn drive can be improved with talents, especially the 1% flux boost. I don't remember about plasma jets.

Ammo feeder should give double fire rate at 1/2 flux cost, giving the same flux/second overall. It's amazing and hammerhead is an amazing ship.

If I'm not mistaken (totally could be) the bomb bay is now a fighter-exclusive weapon system, and as such, cannot be attached to your ships to get benefit from combat perks. At the most you could make a carrier-skill build and use the Piranha Bombers which have it equipped.

Not tecnically true, you still can find bomb bays as a (rare) drop on ruins and you can equip bomb bays on a ship(to see that you can enter a mission).

They are under the hood, but those are properly tagged with the SYSTEM hint, so they can't be found in a modular form at all. If you look in the files though they have a full weapon file setup.

I believe the Standard Bomb Bay appearing in the mission refit screen as a fittable weapon is an oversight that just hasn't been fixed because it's just not that big a deal. Personally I'd like to see it properly given the SYSTEM status.

... are Standard Bomb Bay affected by ... ammo feeder?

Yes and it's awesome because it means Piranha bombers are buffed by the Greased Fighter Servos system on the Mousetrap (Disassemble Ressemble). It buffs the fire rate of ballistic weapons of a ship's fighters, like a remote Accelerated Ammo Feeder, and the Piranha unloads its bombs way faster. ;D
