I have noticed that OSX version of the game (0.9.1a) keeps things like saves, logs or screenshots inside application package. I have noticed it when I run into problems with game copied into ~/Applications folder: the game was not allowed to create save files. Additionally when I run the game by executing it's *.sh script I was able to save the game but then system completely locked down an option of running the game normally. From what I checked user data like saves should probably be kept somewhere in ~/Library. This would also make it easier for preserving data between versions.
