Yes! Effective counters are needed. Just like going with a full HE loadout against Remnants means death as well.
There's a difference between countering and invalidating. You can also go full HE against 1 Ordo if you mix in heavy missile spam.

I think some kind of anti-phase system would instead make sense for some new midline cruiser. Some kind of phase interdictor that forces phase ships to unphase and prevents them from phasing in for the duration. Might be an interesting system for designated ECM ship. It might however also make sense for system to be indiscriminate should it be AoE of any sort - your own phase ships will be just as affected as enemy ones.
Alternatively there might be a starsector analogue of depth charges often used by destroyers IRL to deal with submerged submarines. Maybe there could be a specialised version of Salamander that can phase in and specifically target nearest phase ship but is useless against normal ships or phase ships that are not phased in.

Does it work on already phased ships though? And it's a general "*** you" button ship from what I can remember. It can screw over a Paragon big time.

It does work on already-phased ships, which makes it a particularly potent counter to the Ziggurat.

Full-HE loadout does kill most remnant pretty well. As in, all not called "Radiant".

After using an Afflictor as a flagship I can only consider Phaseships too strong and too annoying.
 - the intended counter of beams and fighters arent actually effective at all.
so it doesn't drain CR?
- they are so fast that you cant catch them
