Sorry, couldn't help myself.

How do I want supplies to work in Starfarer?  At bare bones minimum, I want my supplies to be vulnerable to attack at all time.  That is to say, I want to specify which ship/station/planet is storing these supplies to the letter, and if that holding is disabled, conquered or captured, then I lose those supplies.

Logistics of supply transportation (both military and civilian) is something that I always want - especially in space games!

Indeed: this would be quite cool

(also, conversely, so would raiding an enemy's supply depot)

Keeping the supplies as concrete entities that can be destroyed and must be defended? Yes! And not just doing so at a planetary surface or orbital base, but also the time-honored staple of naval wargaming: the convoy raid.
