I fixed faction relationships - a line needed to be added to sectorGen.java. I updated the dropbox with the corrected file.

Total conversion? Is this a design choice or does it have to do with the coding stuff?

Both, pretty much. It's not really related to vanilla no longer. :)

Not a huge fan of that to be honest.

Personally, I was aiming for a vanilla balanced game (hence the underpowered weapons compared to the ships)
And I never saw a pirate station.

Pirates don't have one. Vanilla weapons will stay in the game, though, It's only that this is set further on in the future, where the TT and hegemony doesn't exist anymore (due to war and internal politics). And in the aftermath of their disappearance, these factions formed...

More lore will come in a later stage ;)

Could someone post the link of the file that Thaago fixed so I can put it in the OP?

Its: /data/scripts/world/sectorGen.java
and is ready to be dropped into the mod.

[EDIT] Hold up, I'm getting an error.

In graphics/missiles thunder_MIRV.png and thunder_MIRV_emtpy.png need to be changed to lower case on the MIRV. Otherwise the mod won't run on my machine.

[EDIT]

Fix has been done in the Mod Folder/CAELUS area, I don't know if inconsistancies are lurking around anywhere else.

Yeah its getting a bit silly O_O. Has anyone thought of setting up a subversion for this? That way data can't get lost and multiple updates won't break anything.

I wouldn't mind setting up a Subversion server, but I'm guessing most people here are using Windows. :( I've never used Subversion with windows so wouldn't want to force others to learn.
