PNG does not allow alpha layers,

PNG is an extensible format; it supports whatever ancillary chunks you wish to write into it.

It's the authoring tools & api for reading them that might not support multiple layers.

I think that ships in player's fleet should have unique colour, different from standard colour/faction colour.

it could be something like what they have in M&B, or homeworld 2, where you have one "fleet wide" design that the computer puts on the ships.
