I didn't lose any ship, captured all objectives and destroyed/disabled all enemy ships.
Why do I still get only 50%?

in options, turn on full damage. Half damage halves your score too, and is turned on by default.

it only includes the ship you pilot tho, so the rest of your fleet still takes full dmg.
