if a ship is venting, and a flux-adding weapon (like my EMP torpedo) hits it, it will not add flux.

Not a bug - it's a mechanic to avoid keeping a venting/overloaded ship from being indefinitely disabled.

Lore-wise explanation is that critical ship systems are shut down and so can't be overloaded. Sort of like trying to knock out an unplugged computer with a power surge.
