So there are this to skills:

Ordnance Expertise 3: +15% Weapon damage
Missle Specialisation 3: +25% Missle damage

Question: Do they stack?

Another Question: Do Combat Readiness affect shipstats anymore (like speed, acceleration) in the new version?

Unsure, but I believe this is still the case.
After some simulationruns:
Shield damage bonus and weapon damage bonus is multiplicative. Rocket damage is additive.

if you hover over the CR of a ship and hit f1 you will see the effects it has on a ship. in short 70% is standard 85% gives a small boost and 100% gives a bit more.

You won't be able to refit fighters and bombers at all. They're designed/balanced around having a particular set of weapons and would be very broken if you could change it. Which ones you pick for your fleet -out of quite a few that are available- is the choice here, not how they're outfitted.

I've tested it with hammer torpedo on my own eagle, and the result as follows:

With out both skills:
it cause 1399 armor demage +425 hull demage

With +15% Weapon damage
it cause 1400 armor damage +637 hull damage

With +25% Missile damage
it cause 1399 armor damage +780 hull damage

With both skills
it cause 1399 armor demage +996 hull demage


So, they do stack.


By the way, the lv.3 target analyse (+50% armor hit) also affect Missiles
