I think it would be interesting to be able to mount different types of shield on your ships.

For example :

Reflective shield : deflect beams in another direction, almost no flux generated but 200% more damage taken from high explosives.

Maybe it could be done for ship's armor too like this : (taken from Mechwarrior :p )

Reactive armor : -50% damage taken from high explosive, +50% taken from kinetic and normal damage from energy.

What do you think?

I'm guessing these sorts of things would be a while down the line with the non-armament ordinance points & the special ship abilities.

Yep, these kinds of things would be perfect for ship hull modifications (taken as part of outfitting your ship).
